Just for funsies.
The thought I had the other day: the Maker is real, but he's actually Fen'Harel playing the biggest prank in history. Seeing as how he was the only elven god left and trapped the others, it would leave him with the capability to extert his influence everywhere (starting from the premise that the elven legends are true of course). He's also very Loki-esque and how sweet would it be to delude an entire group of people into believing a lie?
One I came up with a while ago was that the darkspawn were invented by the dwarves. Dwarves have used lyrium to make brontos and even giant spiders (to get rid of bat infestations if you believe it or not). The deep roads are extremely extensive, moreso than you'd imagine could be constructed by the dwarves alone. There were also ancient dwarves (as per DA2) that had gods, used red krypton...er lyrium and lived even deeper.
So this theory goes that the shaperate developed a servitor race, flesh golems if you will. They perhaps used dwarven criminals and casteless, maybe even stole humans and elves. They mutated them with lyrium and used the song of the lyrium as a 'control rod'. Those in charge used these slave proto-darkspawn to toil in the darkness, digging out the deep roads, mining etc. Perhaps they kept them hidden away from the rest of the populace as they thought many might find it distasteful at the least. Maybe this is why the dwarves had relationships with the Tevinter, buying slaves in exchange for lyrium.
Anyway, the super secret shaper police that carried the control rods of lyrium to direct the darkspawn were digging away one day when they broke into the sleeping chamber of an old god and the magically tainted darkspawn 'irradiated' the old god and the old god's song interferred with the lyrium song used to control the darkspawn. They then went a-rampaging, killing all those dwarves that knew of their creation and thus leaving the rest of the dwarven realm unprepared for their attack.
So, what theories etc do you have percolating? Even if slightly ridiculous. Don't take this thread too seriously.
